例えばF4で表示されるカラー指定のポップアップですが、これはソースコード内でサイズがハードコーディングされているのが原因なので可能な方は

/src/app/ui/color_popup.cpp内のgfx::Size(300*guiscale()を適当な数値に置き換えてみて下さい。
